I and Russel Winder were able to implement support for cygwin style paths in the native launcher. Please see

The support is a little experimental, so it is not included in the prebuilt binaries on the wiki page or in the windows installer, i.e. you have to build the binary yourself. Instructions can be found on the wiki page. Note that you do not need to build the native launcher in cygwin in order to have cygwin support (but you can, of course).
Please note that the “cygwin” version of the native launcher works as normal native launcher when used outside cygwin, i.e. uses normal windows paths.
Someone asked for cygwin support a long time ago. If anyone actually uses this, please drop me an email and tell me how it works for you. And please report any issues (there are none known ATM).
