Hi,

Can you tell us more on what you are trying to do ?

What kind of motif and sequence you have on your mind?

What do you mean by "knowing the sequence" for a motif ?

If you are looking for cis-motifs in dna sequences you can try the meme or
AlignAce modules from biopython.
