I haven't looked at the code for the pretty code plugin, but it sounds like it may be a limitation with the internal preview render. Have you tried using one of the others (IE/mozilla on windows, webkit on linux)? Goto Extra -> Options -> HTML preview/export --> Preview renderer.

If this doesn't work the plugin will probably need a bit of updating to make sure its exporting the same content in preview mode as in export mode.
