Assuming you did not change the related menues, you can prevent the files from being saved as follows: go to Options-Menu Setup-&Accessories and uncheck "Save Input File to Disk" in the rightmost panel "Menu Item Options" for all the items you call for compilation - probably "&LaTeX" and "Te&Xify".
